Are the trains in Chicago harrowing? Should I be nervous about riding them?

I don't think so. There are a few going North that are kinda known as drunk trains at night, since some college students at Loyola and Northwestern get kinda hammered before getting on them, but for the most part you're okay. A few South side ones might be dangerous, but during the day it shouldn't be a big problem.
